I am getting ready to swap engines in my '93 for another '93. I have the ecm from the new engine. Will the mileage show up as the replacement engine? If so, can I just swap out the prom from my original ecm or use my original ecm?

Odometer and VIN are stored in the CCM - You can use either ECM you would like but you might want to stick with the one for the car and NOT the replacement engine because the "tune" is controlled by rear axle ratio in the PROM etc that you've probably not changed.

Either ECM but more likely use the PROM for the car and NOT the replacement engine UNLESS it has additional internal modifications that might require the tune of that PROM.
